Second reason is that Justine had no alibi, she was alone outside the city of Geneva. Third, she acts very confused about the whole situation.

Justine was accused of the murder because she was out during the time of the murder, was found near the spot where they found the body, when questioned she gave a confused answer because she was sleep deprived, she had a locket that William had before he died, became hysterical when she saw the body, and ended up confessing so she could go to heaven because the priest forced her to.

Victor retreats into solitude and shuns human company, he is unable to sleep after the death of Justine and William. He feels like the he is responsible for both deaths.
